IRCTC Indian Railways - net booking for tatkal for same train and same date - not refunded

I have reserved tatkal ticket for 6 persons for journey on 18.3.10 in train no.7064 ajantha exp in net through irctc.com from Secunderabad to Nagarsol. Since there was much delay in debiting the cost, I reserved again in net thorough cleartrip.com for the same persons, for the same day, for the same train. When I verified the accounts I found that the cost was debited for tatkal and also in cleartrip for same persons, same train, same time, same date. Both are in tatkal. Hence I cancelled tickets in cleartrip. The details are :

1. irctc - PNR No.1344907253 (ID no.01********) SC to NSL Rs.1951
2.cleartrip PNR No.1344908145(ID 1003162984) SC to NSL Rs.1981

As I have booked for 3 more persons for the same train, same place, same date through irctc, I retained the booked tickets in coach S1 and cancelled the tickets booked through cleartrip (S.2 coach).

I have a doubt, how two tickets would be issued for a person, who booked tickets for the same persons, same train, same date, same place? As seen from the correspondence that I will get back only Rs.360/- towards refund amount for cancellation of tickets from SC to NSL.
